Something bad is happening in Dentech city... and everywhere else for that matter. Mysterious navis known as Darkloids have begun to terrorize the net, but worse than that, they have found a way to reach into the human world and wreak havoc there as well! Using devices known as dimensional area generators the darkloids are able to manifest themselves and viruses in the human world. They use this ability to steal a very rare metal.
Lan's father, Dr. Hikari, has been working on a way to merge net navi and net op in a process called cross fusion. This requires the use of a special chip he has created called synchro chips. The cross fused navi can only exist within a dimensional area, something Dr. Hikari was experimenting with at the end of season 2. Unfortunately he hasn't had much luck with the experiment. It seems that the fusion is very unstable, and is very draining on the net op. Lan sees the experiment and begs to be allowed to try. When Sci-lab is attacked he gets his wish. He and Megaman are able to cross fuse easily and defeat the intruders, but the experience leaves Lan very weak. His dad lets him hang on to the chip, with a caution not to use it carelessly. But the more Lan uses the chip the easier it becomes. He just has to remember to load his battle chips first...
When the darkloids start causing trouble Lan is recruited by the Net police to be a net saver. His commanding officer? Mr. Famous! But apparently we can't call him that... he likes to be called "Famous" - no mister... As Lan fights the darkloids he discovers they have a powerful weapon called the dark chip, this chip increases a navi's power ten-fold. The darkloids get these chips from a mysterious man who also provides them with dimensional area generators, but they have little use for humans - they are navis without ops, created by the refuse left in the net rather than by humans. Lan's job as a net saver quickly takes on another facet as he begins to search out the location of dark chips and takes them to Sci-lab. Things really get interesting when World Three (which has moved to another town and opened a new shop called #2 Curry) reappears with a new member! That member is Dex, who they have been training to defeat Lan. This really complicates things for a little while as Dex keeps getting in Lan's way. But he eventually ends up being of some use. Then he and World Three disappear once more.
But the complications don't. First, Dex's little brother, Chisoa, and Tory seem to have developed an obsession with hot springs and they convince Ms. Mari to take them to different ones. They also manage to drag along Lan and Maylu. This results in some strange happenings and some strange new rivals. It also means that Lan is around his friends quite a bit when he gets net saver calls. Not good, since it's supposed to be a secret... Maylu quickly figures it out and insists on helping, but eventually she learns that she needs to let him work. One good thing that comes out of all this is that Lan discovers Megaman has gained the ability to incorporate the powers of other navis into himself and use it through a process called double soul. A chip is then created which Lan can use at any time, without the other navi present. This is useful when Lan is in a traditional battle in the net rather than in the human world. Then there's the problem of the Ms. Mari look alike. Her name is Ms. Yuri, she works for the mysterious man and his organization called Nebula, and she's evil to the core. She won't hesitate to try to kill anyone who gets in her way, including the kids! Oh, and one other thing... she's Ms. Mari's twin (for real) and she's supposed to be dead!
Lan soon discovers that his long time rival, Chaud, is also a net saver and he can cross fuse! At first that sets him off, and the two have a bit of a competition going on. But they soon realize they need one another and even develop a pretty strong friendship. And they'll need it. The mysterious man and Shademan, leader of the darkloids, have a falling out and turn against one another. The reason for this is that the mysterious man has been lying to the darkloids. The Dark chips he provides for them are addictive, and deadly. They erode a navi's data and eventually destroy it. This was the mysterious man's plan all along- to use the darkloids and then destroy them. Shademan begins to create his own dimensional area generators in order to attack the mysterious man. But first he must know who the man is. He discovers the man is Dr. Royal - a colleague of Dr. Hikari at Sci-lab! He's too late though, for his navis have all turned against him.
In an attempt to destroy Chaud and Protoman (and Lan and Megaman by association) Dr. Royal tricks a young girl named Annetta. But she learns the truth and reveals his identity. Thus Lan and Chaud and their navis become trapped between the two villains as they face off. And Protoman pays the ultimate price. He is forced to employ a dark chip and turns to the other side!
